It's not so much that protestants choose their own leaders but that they choose their own beliefs. If you look at the early reformers like Luther and Zwingli, they didn't simply separate themselves from the Roman Church, but redefined their core beliefs. And neither of them agreed as to what those beliefs were.
Likewise the Wesley brothers. It was only after John Wesley died that his followers began to ordain ministers. The Wesley's differed on some doctrines. John wanted to work on the Anglican church from within. Others had a different point of view.

Choosing your own beliefs is fine if it can be justified by God's word. I'm not a baby sprinkler, but I understand the reasoning behind the practice. I can have fellowship with those who christen babies. And even with those who agree with me!
