I think Missionary Baptists arose from Hyper-Calvinist Baptists in the Appalachian regions. So it had little to do with differences with Southern Baptist doctrine, since no large denomination, Baptist or otherwise, teaches Hyper-Calvinism today as far as I know.
Today, there probably is little difference in doctrine between most Missionary Baptists and most Southern Baptists, but I know next to nothing about Missionary Baptist doctrine so I'm going on assumption. Also, Southern Baptist doctrine can be very diverse because of the autonomy of the churches and the sheer size of the denomination. I myself am Southern Baptist, and Reformed (Calvinist) in doctrine like the original Southern Baptists. That goes to show some of the diversity right there, since most Southern Baptist churches are Arminian in this day and age.
Hope that helped! Sorry I have so little knowledge, and sorry my efforts to turn stuff up on the internet failed. Grace and peace to you from God in Christ.
