What does it mean when a thread disappears completely? Nothing in the 'own posts' or the control panel, not locked, not moved, but just gone.

oh, just for clarity sake. I think it only fair to say that the thread in question was not started by rusmeister.
If staff temporarily remove a thread (which is not very often) for staff discussion a notice should be given automatically. There could be a bug but last I heard there wasn't for these automatic reports in particular. (But we do have a bug about notices for reported posts that I understood had been fixed.)
If staff decide to remove a thread permenantly, the person who started the thread is given an explanation through the pm system.
Staff are not allowed to discuss actions we take on another member's post or thread. But, we as staff work hard to explain these actions to the member.
We often have to do things that might not make sense to another member because you are not aware of all the particulars. And, to protect privacy, we can't share all of this publically.

Thanks! My remaining objection is to causing the threads to disappear completely, leaving no trace. I ought to be able to see at least that the thread was purposefully removed.

I can sort of understand this. However, just imagine that annoying advertiser X puts up an add for pornography. Deleting it the way things are now makes this thread completely disappear. However if we show it, then you still have a bunch of disgusting words to contend with on the TAW main page. Not to mention if it gets busy and several are deleted at once, then you have a giant mess of deleted threads sitting there taking up space on the first page instead of the stuff we want to read.

True...but the only thing that you would see would be a redirect (it would say "moved" with an arrow) with the thread title and when you clicked on it you'd get this message (substitute your own username...):

I also should have added...we're discussing a solution that tries to address these issues so it doesn't appear that threads are disappearing into a black hole...
